Resolution:
You need to remove the SRS object from Exchange Manager and stop the SRS Service on the Exch 2000 server (disable it). Then restart the MTA Stacks service on the Exchange server. Did resolve the issue. Recall that the fact of removing the SRS using system manager magically also removes the Config_CA agreement from your ADC services regardless of where ADC is running (meaning which machine it has been installed on, does not have to be the new 2003 server at all, in fact MS says to put in on a DC but a member server will do too) - in my case it was running on a totally different server, far away from the whole 55-2003 migration geographically speaking so ADC and the SRS 2003 server talk... Anyway the reference to the old server name must have been embedded into the ADC Config_CA agreement because after removing SRS and restarting MTA Stacks on the 2003 server the error was no longer logged into the application event log of the 2003 server. Now we can convert to native mode :)
